I don't exactly know if this requires a new feature, is a bug or if I'm doing something wrong.

These are the versions:
Mysql Ver 14.14 Distrib 5.1.42
Ruby-1.8.7p22
Rails 2.3.5
Redmine r3313

Setting custom field values through the REST API is possible.
You can see an example in ruby here: Rest_api_with_ruby

Your request should look like this:

<?xml version="1.0" encoding="UTF-8"?><issue>
  <subject>Issue_from_REST_API</subject>
  <project_id>dummy</project_id>
  <custom_field_values>
    <1>3</1>
  </custom_field_values>
</issue>
